get a qualified service tech to come find the source of the overcurrent. you may have a gas valve going bad on you or something like that. in the mean time you could put a fuse on the positive side of the transformer to protect it, radio shack has fuses and fuse holders. a120v-24v 40va stepdown (controls) transformer should only have a 1.5A fuse on it to protect the transformerMy furnace keeps poping transformers?If you have central A/C it may be the wires going to it.
I would remove all wires to the furnace low voltage terminals.
Turn thermostat off and reconnect wires one by one.
Of coarse you could also have a short in the furnace.

Lordshai has it pretty much right. The gas valve is shorting out and causes the transformer to burn out.
Using a fuse would not help as it would just blow the fuse each time the valve called for power, so your furnace would not work.
